Yep. When I first installed the apps on the template and afterwards shut it off I saw the apps in the AppVM.
The issue happened when I've restored. And, again, I did not reinstall the apps in the template, they were already there. The dnf install command resulted in no change but it somehow "reminded" Qubes they exist and so I could use the again as UI/windows.
