I started the Qube Manager using the 
Q-Menu -> Qubes Tools -> Qube Manager and logged out.
After logging in again the Qube Manager was started again.
So I can't reproduce the behaviour you described above with
my Qubes-OS 4.1.0 installation.
However: I do not use the experimental gui domain yet. 
My gui is still running in dom0 as it used to be in 4.0.4.
