What was that "same procedure"?
By that i mean i follow the same install procedure for my templates as i
have before, so i am installing the exact same packages as i always
have. Here i am mostly focusing on the qubes specific packages, which is
what provides the integration for `copy-to-vm` for example.
As far as i know the `qubes-core-agent-thunar/nautilus` package is
responsible for this functionality, but i have both installed.

I do not think that *either* provides that function.
From the [qubes
documentation](https://www.qubes-os.org/doc/templates/minimal/),
"qubes-core-agent-nautilus: This package provides integration with the
Nautilus file manager (without it, items like “copy to VM/open in
disposable” will not be shown in Nautilus)."
