You might want to update your check_ntp plugin from the Nagios CVS plugins repository.

Recently (that means, a week ago or so) a new version was committed that repairs several problems that plagued that plugin. It didn't parse the output correctly, it could not handle several hosts, it aborted when ntpq or ntpdate were not successful, and several other oddities. I supplied a patch for these problems several months ago, and the developers needed some time to come around looking at it. Maybe the new version works better for you.
