Jussi, Perhaps I should elaborate.
There's probably no a-priori incompatibility between NTP and what you want to do. However, a lot of scientific and engineering sweat has been invested in the parts of NTP that are vital to its primary mission. I would suggest that not so much effort has been invested into triggering polling at a precise instant of time (except that, as already said, random jitter is deliberately introduced in order to avoid network bunching). If you want to modify NTP so that it polls exactly when you want it to, you'll be going quite a long way away from out-of-the-box NTP.
