I have the same problem on my dedicated server. NTPd with IPv4 works fine but IPv6 not. Netstat shows: udp 0 0 *:ntp *:* udp6 0 0 [::]:ntp [::]:* I use Debian Linux and ntpd - NTP daemon program - Ver. 4.2.4p4.
