Hola Antonio,
Es importante respetar la estructura e indentación en los metadatos
YAML. A mí me funciona así:

Si en beamer, con ese comando afiliacion, te lo resuelve. Sin embargo creer
un fichero tex, con lo que pones debajo para insertar el logo pero al
ejecutar la presentacion no me aparece el logo, quizas tema de tamaño. El
fichero tex, esta donde el documento Rmarkdown
