And I guess you installed R for Windows and then tried to do this? You must either 1) Build R under cygwin as a Unix-alike or 2) Use the Rtools make if building R for Windows.
R for Windows is a Windows program, and cygwin's make does not accept Windows' file paths any more (it used to).
