You don't say what you're trying to download, or from where. In the past there have been false positive reports from various anti-virus packages about R. I don't recall any cases of real malware being distributed, but eventually it will probably happen. What you should do is ask your IT service for details of what the problem is, and ask them to confirm it's real. If so, please let us know the details. If not, then I can't see how we can help.
