There a several pure R packages available like EBImage, pixmap, rimage and rgdal (reads images from which you can extract the different bands).
I also offer a software which combines ImageJ and R and is capable to transfer images to R and create images from R easily by means of the Rserve application. Example: http://www.uni-bielefeld.de/biologie/Oekosystembiologie/bio7app/flashtut/imagetransfer.htm Statistics then can easily be done on the transfered matrix! Can be downloaded at: http://www.uni-bielefeld.de/biologie/Oekosystembiologie/bio7app/ With kind regards M.
