For exploratory purposes, you might want to try pta() in the contributed package ade4. You might find additional documentation on the ADE4 website: http://pbil.univ-lyon1.fr/ADE-4/ADE-4.html


Otherwise, I think you will have to use a specialized software such as MLwiN (http://multilevel.ioe.ac.uk/index.html) which can fit multivariate and multilevel models.
