The iss file for R is produced by the JRins.pl Perl script in src/gnuwin32/installer, after the Makefile in the same directory has copied an image of R to a temporary directory. If you just want the script, you can run make R.iss in that directory (assuming you've already made all the constituent parts). I'd recommend not editing this file, however: you're better off trying to make all your changes to src/gnuwin32/MkRules or one of the Makefiles if you don't want to go through all the work again as soon as you've incorporated the next R patch.
