I am having a similar problem with Windows. I first tried R-2.3.0, then following this post, tried R-2.2.1. In both versions, I can't get anything useful with the cygwin shell inside emacs. I get valid error messages from cygwin in a standalone cygwin window and from the msdos shell, either standalone or inside emacs. Here is the messages from the cygwin shell. The ls -alF for all the files mentioned look good. I don't know where the "access is denied" message is coming from. Perhaps someone can help interpret them.
