Thanks for the guidance, Gavin! I've taken this approach, and I have the bootstrap running now. I'm having the wrapper function pull 1 column of coefficients (for all predictors/one response variable) at a time. I also made a hobbled version of adonis that just generates the coefficients, and doesn't perform any of the permutation-based procedures, to use in the wrapper function in order to speed up the process.
