I am not a Shell expert - but my guess would be that the GDAL commands are not in your PATH. So when you type the commands Shell does not find them. Try to include them in your Path: export PATH=/Library/Frameworks/GDAL.framework/Programs:$PATH I actually think that I had to do this as well... I get the same error even when I specify GDAL and Proj path: install.packages("rgdal", configure.args='--with-gdal-config=/Library/Frameworks/GDAL.Framework/unix/bin/gdal-config --with-proj-include=/Library/Frameworks/PROJ.framework/unix/include-with-proj-lib=/Library/Frameworks/PROJ.framework/unix/lib/') So that is why I also installed from source as outlined previously- and I noticed that on the CRAN source there is a later version of rgdal 0.6-33 instead of 0.6-31, may be this is the problem (I updated to R 2.12.1).
