Hi Jason,
One option is simply to rasterize the polygons (using the package
"raster"). If your polygons have complex shapes, be sure to use a high
resolution in the rasters. Then you can compare them using the Syrjala
(1996) test. There is a function to perform it on the "ecespa" package.

I thought that epidemiologists might have some experience with this
problem.
