You're talking about README files I suppose? Apparently HTML is considered insecure:
http://github.com/guides/readme-formatting Scribble to Markdown (or other similar format) seems the only way to get it working. Or use the Github pages feature (Eli's link) and write a README to redirect the reader to them N.
