The directory searched is the one currently selected
and shown in the navigation bar (upper left of the
R:Code window, right under the New and Open toolbars).

I use this frequently and haven't seen the error you
report.  There is an error on some operating systems
the first time you run R:Code -- you may have to
manually kill that instance of the program.  However,
after you've run it once it should work fine.
