If I am just recompiling my app due to an Rbase update do I have to click update(if I have not changed the rmd file) or do I only need to update file if I have changed the rmd file. eg I use a file to run upon a timeout, and have it compiled, but have not changed the file.

I will need to utilize that on the next update. Yes! Now we never have to worry about not including the updated resource files when deploying or distributing R:BASE compiled applications. Let the R:Compiler 9.1 and 9.5 (32/64) take care of that for you! Stay tuned for even more cool features in the upcoming 11-11-11 updates of R:BASE eXtreme 9.1 (32/64), to released on November 11, 2011 (11:11am EST).
