Try using a startup file the way you did before.
 
it can be as simple as 
 
SET TIMEOUT whatever
REFF filename
RETURN

Before I changed my main menu to an external form I would set timeout in my 
startup file and it worked fine.  I have tried to set timeout in my on-before 
and on-after eep in the external form but does not seem to time out
