Applying theme will ALWAYS override any custom settings. You pick your option.
Yes, I DOT NOT use themes anymore when designing professional and very complex
business applications, currently being developed and deployed, to run under a
very heavy use in a local area network or MS cloud environment.

By design, using any theme will overwrite all standard and custom settings.
Do not use any theme if you are planning on implementing your own custom
settings, colors, fonts, including the "Appearance".
