Great point, Anne - my early-morning research wasn't as clear-eyed as it should've been. The Capitol Corridor route (Emeryville to Auburn) seems the most unrestricted in walk-on provisions for taking bikes aboard: http://www.amtrak.com/bring-your-bicycle-onboard
