I guess I'm safe assuming that you can't send me the database to help debug this, right? ;-) How about a copy of the command line (maybe with the query masked if it's proprietary) along with the console output and the results of 'grep -c '^M END' from the output sd file? Do you get the same counts if you provide the --smilesOut argument instead of --sdfOut?
