The attached diff contains a set of changes to get the v2012.09 release working on an Ubuntu 10.04 system with boost 1.40. This is pretty much what you guys have already come to, but also includes a modification to get the java wrappers to build.
These changes have already been made in the svn version of the RDKit, so the next release shouldn't have these problems.
