Humm. 
Have you checked the temp sensor readings in the mate?  If the temp sensor goes bad it can definitely screw things up 

And I know that in the past I’ve had to do a full reboot of the mate and reprogram which has worked when nothing else made sense. 

The other thing is to unplug the fndc with the CC’s connected. If that works fine then the fndc is somehow the cause. Which I’ve also seen before.
