One thing is to encode the files to make them difficult for the average user to read and another to make them difficult to find outside of your program. If the user can easily find them and try to open them in a text reader then they can also be damaged or otherwise rendered unusable. You should consider methods to make these files difficult to find or read outside of your program in the first place. I understand that these files probably don't need the heavy encryption that others have suggested but to protect their integrity you should make them "out of sight" so to speak. Your application will know where and what they are but they can be hidden from prying eyes quite easily.
