I don't know if it is handled correctly. I'm using the "window group" in my current project but, as soon as I show a modal dialog (that is not included in the group), any window in the group can be brought to the front, even above the modal dialog (and it can have the focus). The workaround is to set the window group to nil when the modal dialog is shown (the windows in that group are then excluded of that group) and recreate the group when it is dismissed. This workaround is not complete: while the modal dialog is shown, I can Command-Click to move only one window that was in the group before.
