Another option if Navigation Manager is 'losing' pages - is to disconnect and reconnect a page from the Master Page list. Sometimes this solves a problem by reconnecting it to the Master Page list where it lives.
If this doesn't track down the page for you- try opening both panes of your Navigation Structure [Browse Navigation > Project > Action Menu - Navigation Structure] (there should be a bar on the right hand side when you first open it up - you can click that to show you both panes (you'll see auxillary tree on the right). Then in the right hand pane - right click and select "Disconnected Pages" from the context menu that pops up. You should see a separate list of pages that are "missing". Left click on a missing page once - and then right click and select "Adopt Page" This should bring it back into the Navigation Structure - but you may have to drag it to the correct home in your tree. Closing Navigation Structure and opening it again will cause it to refresh all your nav again to see if there's anything else missing.
