I've had a similar situation. But, it wasn't that publishing jobs weren't being initiated, it's that, counterintuitively, workflow based publishing jobs don't appear in the "current publication jobs" list in SmartTree.
The ONLY way you can see them while they're running is by looking in the logs folder for logs with "PublishingQueue.xml" in them. I've never understood why they do this, but I just chalk it up to the otherwise poor status reporting with publishing. Go check your log directory when you think one of these jobs are running and let us know if those logs are appearing there.
