Sean-- Asset Manager is folder specific when it comes to a RedDot project.
The Server Manager interface does allow you to batch import assets into selected folders. If you giant collection of asset import is a one time thing, that may satisfy your need. There is a Mass Uploader plugin (made for CMS 6.0) but it pretty much does the same thing but it does allow you to specify whether to skip a file or replace it when the file name is the same. That plugin is available on the community site. AM related RQLs are possible but not very straight forward. If you are new to RedDot, I'd hate to recommend that as your RQL "Hello World" piece.
