Just tried it...

> found directory entry rc.d
> cleaning up directory rc.d
> found directory entry init.d

...and saw all this too.  I nearly had a heart-attack.  :)

Turns out I had a copy of /etc/rc.d/ in one of the tmp
directories.  (I think that linuxconf or rpm left it behind.)
I'd bet you have the same thing going on.

Try this:  find /tmp -print ; find /var/tmp -print
