If your set on upgrading, you can use the RPMs.  But if your set on 'doing
it yourself', keep on reading.  Never delete files that don't appear to be
required, especially in /boot.  Sounds like you did the right compile steps.

It's been a while since I've compiled a custom kernel, so I can't tell you
about the errors you got.  Were the system.map and module-info files still
linked to the version of the previous kernel?
