Then it sounds like you have both installed.

/etc/X11/X is a symlink to the X server started by xdm, gdm, or by default
with startx in default configurations. If you use any of these methods,
then you are starting an XFree86-3.3.3 client.

XFree-3 uses the /etc/X11/XFree86Config file by default. XFree86-4 will
use the  XF86Config-4 first, and if it's not there it will fall back on
XF86Config.

If you want to try XFree86-4, change the symlink to point to
/usr/X11R6/bin/XFree86.
