Hi, A few points about these patches:
0001-Changed-the-latex-command-kA-to-refer-to-k_AB.patch - this is incorrect, as kA is defined differently and is reserved for a different purpose (it is the sum of certain rates in the 3 or more site models). You need to just use \kAB which is already defined. 0001-Started-a-system-test-for-model-TSMFK01.patch - this was already applied. 0002-Modified-the-script-for-the-full-analysis-of-all-mod.patch - this was also already applied.
