I have almost done something similar. My choice was the NHRC-3 "plug in" style controller. That doesn't help you much but what I can share with you are a few things:

1. You are correct that the audio going to the exciter will need to be disconnected from the IDA controller, else you'll load down both audio signals. I have observed this.

2. I sought to temporarily, while using the NHRC, disable the "COS" (CAS or RUS) rather than the PTT. I still have not solved this problem, mostly because I've not had time to put in the effort to do so. I think your idea of disabling the PTT may well be an easier way to meet the need - being able to disable the repeater whilst using an external controller.

Don't think that you are over-engineering this. It seems to me that preserving this repeater as closely as you can to its original configuration has benefits.
