F-Droid TLS certificate is now signed by Let’s Encrypt R12 CA which is signed by ISRG Root X1 CA.
This Root CA is probably not included in Replicant 6.
Adding it manually to the system should solve the problem. I would also advise you to add the X2 CA certificate (other apps may use it).

You can download the certificates at:
https://letsencrypt.org/certificates/

And then add them under Settings > Security > Install from SD card
