Personally, I'm not convinced that this is a useful way to format our flag documentation. I've been meaning to propose eliminating it from 'configuration.md'. I think it's more confusing to have the lists of flags broken up into multiple pieces. I'm guessing that most users come to the documentation either looking for a specific flag of either the master or agent, or they want to look over the entire list of flags for either the master or agent. In either case, I think that splitting up the flags makes it a little harder for them to find what they want.
