For mp3 at least, you can use filesrc location="somefile.mp3" ! audio/mpeg ! md5sink to strip the tags before getting the checksum. Limiting it to the first 5 seconds or so also helps to make the calculation faster. This obviously won't work to detect 2 identical files encoded in different formats, or with different encoder parameters.
