Most of my collection is ripped to flac, and I use the "--apply-replygain-which-is-not-lossless" option as you said and it works whether I'm streaming straight pcm to my SB1 or transcoding to mp3 (using lame).
Also, I use mplayer to stream my ogg files and it also reads and applies the replaygain tags (again, whether pcm or transcoded to mp3 using lame). I haven't tried mplayer with flacs, but I would imagine it would work the same for them.
