OK, I'm not entirely sure WHY this started working all of a sudden, but it does. I added in the iTunesEncode section in the MAREO.INI file in front of the FLAC section. I left off the -o option in iTunesEncoder because all I really wanted was to be able to load AAC files onto an iPod, so this leaves the new file in the iTunes directory, and it leaves it in the iTunes database (perfect!). I left the directory options in the EAC file name, so I think that EAC is still technically calling out the directory structure, but that's OK.
After a full day of fiddling with this, it finally works!
