The way to do this, as it turns out, is not through the FLAC command
line switches, but from EAC > EAC Options > Filename tab. For file
name, you can use a slash ("\") to indicate that you want to generate a
folder. Here's what I plugged in:
(Naming Scheme) %A - %C\%N - %T
(This gets you a folder named "Artist - Album"\Track Number - Track
Title)
and
(Various Artists Naming Scheme) Various Artists - %C\%N - %T
