software to choose, codec selection and setup. Search is your friend.

Some people like other options (mostly for their speed, interface
or/and ease-of-setup) but EAC is the most accurate and thus recommended
(especially for FLAC where you probably don't want to re-ripping your
CDs every again). 

Different implementations of the MP3 codec vary significantly in sound
quality. I'm unsure of the quality of Microsoft's but from a marketing
perspective (with their own proprietary WMA format) I'd imagine that
the quality of their encoder isn't great. 

The Lame Mp3 codec is your best bet for MP3 quality. For best sound
quality using Lame you'll want to use one of the built in pre-set
settings that have been listening tested for best sound quality at
various file-sizes. Here is everything you could (probably) ever want
