I sorted this out using FooBar2000. It has some powerful tag
management tools and a scripting language for this as well...not that I
had to use that.
I just loaded all my FLACs into FB2000, used MassTagger and selected
"Remove tag", and specified ID3. NOw, I was expecting to have to add
the tag back in, but FB did it for me: For each track it remove the
<ID Tag> and automatically replaced it with the correct ID Tag value
("Vorbis Comment"). Which is nice.
