Mp3tag works with FLAC tags (to be precise, Vorbis 
Comment tags) quite well, despite its name.

It has a nice UI but can be quite powerful and 
configurable.

It also has a bit of a hidden utility that ensures 
identical tags down to the last character, which 
might solve your problem: highlight all the files 
and choose a common element (say the album name) 
from the drop-down list.  If you press save, it 
gets applied to every selected file.

However, this may not be the root of your problem. 
  It looks like something wrote a disc number tag 
somewhere.  Mp3tag can find it and delete it though.
