Sure, different programs pad differently. What you care about are the music bytes. And maybe the tag fields. There is so much fuzz in the specs that I don't expect two programs, or the same program run on two different operating systems, to yield the same files. If you can use accuraterip, you can get an idea of what is 'correct' but I'm not convinced that their data is 'right' either. And if you use a heathen operating system, they don't support it.
