I believe that fb2k required an ID3v2 plugin to write v2 tags. 
Deleting your original tags seems like an awful design mistake!

I feel your pain: last month I finished checking >10,000 files for
missing tags (and that was just looking for absent second values for
some tags, not re-tagging everything!).  I did exactly as you did:
something broke my tags, and I backed up all the metadata before I
realised it was borked.
