Well FLAC does not use ID3 as its standard tag format. It uses Vorbis comments. Did you set up EAC following the wiki on this site? If so then you tagged your FLAC with vorbis comments, and those however are not visible to Windows Explorer. Open the files in a player that can play flac. Since you said you have the flac plugin to work with WMP, and you still do not see the tags that tells me maybe you did not follow the wiki and actually did not tag the flac files.
