Good question -- because for me it Just Worked(tm). But looking closer, it depends on the options you set on the "Filename" tab under "EAC Options", which is under the "EAC" menu. Use the parameters there to specify the directory structure and filename of the files that you create.
If you haven't seen it yet, the wiki has a good guide for setting up EAC (http://wiki.slimdevices.com/index.cgi?EACBeginners). I also found the info at the "Coaster Factory" useful (http://users.pandora.be/satcp/eac-qs-en.htm).
