You must mean in a big directory. Check http://wiki.slimdevices.com/index.cgi?EACInstall , the last part of step 12 where it talks about directory structures.
This is exactly what's going on - your new files are overwriting your old ones with the same names. But now that you have this, if you want to change to an artist/album folder structure, download 'Mp3tag' (http://www.mp3tag.de/en/). Then load the whole directory in Mp3tag, click the first one, shift+click the last one, right-click and select "Tag - Filename".
