In situations like this where you don't have to rerip I'd use the FLAC frontend available here: http://flac.sourceforge.net/download.html (get the "with installer" package). You can either add the WAVs to the queue manually or drag-and-drop them into the queue.
You can tag based on a pattern, i.e. have the title be the filename, or use artist - title if your WAVs are named that way.
